It seemed like the Gunners were about to settle for a stalemate but Nelson sealed the turnaround, scoring with a stunning shot from the edge of the box.
With just seconds left before the final whistle, Nelson shifted the ball to his left foot before unleashing a powerful strike to beat Neto at his far post.
Nelson made his first Premier League appearance for the Gunners since October and he was exceptional in his 30-minute cameo with a goal and an assist.
Aside from his goal involvements, Nelson completed 100% of his passes and take-ons. The 23-year-old will be hoping to be rewarded with a start in midweek.
Arsenal face Sporting Lisbon on the road in the first leg of their Europa League round of 16 tie on Thursday.
With Leandro Trossard injured and Eddie Nketiah doubtful, Smith Rowe and Nelson should get valuable minutes. The duo could share their duties again.
